We need help to configure two different MFA options for two application in same environment.
where Application 1 and 2- will have Mobile OTP as MFA
and Application 3 - will have Email OTP as MFA.

I'd like to have this capability, as well, but application sign-on policies don't currently allow admins to choose which MFA factors to allow or deny. Users can enroll in as many MFA factors as you allow in your factor enrollment policies, and then use any of their enrolled factors at (almost) any Okta MFA prompt.
Sign-On policy always applies to group. So if you could create a custom group and apply SSO policy to that group and selecting Factor Sequence rule to your preferred MFA factor. and assign your app to that group.
